At the time, however, Catholic churches were located relatively far away, and opportunities for priests to visit the local communities were limited. As the number of believers grew, local Catholics increasingly hoped to establish a church in Matsudo itself.
In 1949, Tatsuo Doi, then Archbishop of the Archdiocese of Tokyo, instructed Katsusaburo Arai to search for a suitable site for a church in Matsudo. The following year, in July 1950, a church building was constructed near Matsudo Station on the Mukoyama hillside.
The establishment of the church allowed local Catholics to practice their faith in their own community rather than having to travel long distances to attend Mass.
In 1972, land readjustment associated with redevelopment around Matsudo Station led to plans for the relocation of the church. The church moved to its present location, where a dedication ceremony for the new building was held in December of the same year by Archbishop Seiichi Shirayanagi.
The relocation marked a new chapter in the history of Matsudo Catholic Church, which continued to develop as a place of worship and community for local Catholics.
In 2015, Matsudo Catholic Church celebrated the 65th anniversary of its dedication. A commemorative Mass was held on the feast day of Saint Michael the Archangel and was presided over by Archbishop Joseph Chennoth, Apostolic Nuncio to Japan at the time. An Apostolic Blessing from Pope Francis was also bestowed on the occasion.
In 2017, marking the 100th anniversary of the apparitions of Our Lady of Fatima, a statue of Our Lady of Fatima blessed by Pope Francis was installed in the church.

Since 2020, Matsudo Catholic Church has been designated as one of the churches where introductory courses of the Archdiocese of Tokyo are held.
These courses are intended for people interested in the Catholic faith and for those considering becoming Catholic. Classes are led by catechists, or lay instructors dispatched by the archdiocese, providing an opportunity for newcomers to learn about Catholic beliefs and practices.
